I have taken the fairings off my bike to access the gas tank, and noticed that some of the bolts have rubber washers and others don't...do I need to be running rubber washers on all the fairing bolts, or not at all? I assume they are they to help cushion the fairing in case of a sharp increase in force or torque on the fairing and prevent cracking.

Those little guys lead a rough life. If the screw has a lot of slop and the screw has a large head, that tells you there should be the rubber gasket and spacer.
The spacer is so the fairing is never really crushed by the screw, you can torque the screw because the force is on the spacer. That leaves the fairing with room to wiggle. Other wise over a short time the fairings would crack
