well, an after market header will not have the same restrict point as the OEM header, you'll need to jet your carbs.

Depends on what you want. Stock systems can have the welds cleaned up so they flow good for low and mid rpm's and still work well at high r's. Many, if not most, aftermarket headers are tuned for high rpm's and you may lose a little down low.
