I sanded mine down, and used car engine header paint/coating.

It only cost me like 10 bucks and about 45 minutes.....I figured its my stock exhuast and I'm not gonna spend much on it.

My plan is to remove the headers, use a wire wheel on my drill to remove any rust / scale and then sand it a little over any rough spots. Once everything is wiped nice and clean I am going to slightly heat the headers with a torch (not red hot, about 90* or so) and then spray with grill/header/engine paint from a rattle can. Let dry and then do a second and maybe a third coat.

I think for my 15 year old factory exhaust this is perfectly adequate and worked fine when I did the same on my EX500.
