Changing the exhaust alone will NEVER alter mph/rpm relationship.
STOCK EXHAUST: 6th gear doing 70 mph = 6500 rpm
AFTERMARKET EXHAUST: 6th gear doing 70 mph = 6500 rpm
LEAK IN EXHAUST: 6th gear doing 70mph = 6500 rpm
Only thing that can change the relationship is different sprokets and/or clutch slippage.

This is a long shot. but if you tires are way low on pressure that can change the rpm a couple hundred rpm at the same speed. Or if you recentily changed the tires.
My old yamaha pulled about high 50s at 5000. I put new rear tire on it and it would be going 67-68 at the same rpm. Plus the old tire wouldn't hold over 20 psi. LOL
