Does any body know if I can fit stock exhaust from a 1999 GSXR 750 on my 1999 Katana 600. I know I will probably have to modify but has anybody ever done it?

I'll say this:
The years don't really match.
A 99 Gixxer has a different engine than the 99 Kat.
In a 750, you're talking 750 to 600..
So the ports may not even line up.
I think the Gixxer of that years ia watercoled so
the pipes may not fit (clearence for the frame etc..)
Next is the performance. That exhaust is made for a Gixxer 750, gearing, cams, carbs, bore, stroke all different than the Kat 600..
I wouldn't pay money to see if it works.
Now if you got it for free, in that case dropping the stock system is pretty easy and you can just find out.

No It won't fit. The gsxr '99(water-cooled) headers are spaced differently, won't clear the oil pan, and the mid-pipe is to short. A set of headers from a oil cooled gsxr 750 (pre92 I believe) will fit, but the mid pipe will still be to short. Of course jetting will also need to be changed.
Have fun
