Have no need for this on a 1100, so when it's unhooked what effect is there on the 2006 CDI system and will the system work with it unplugged?

Your putting an 1100 in your 2006 kat frame I'm guessing?

You SHOULD use the 1100 CDI if it hooks up, not sure if it will or not, but if I'm not mistaken the purpose of the TPS is to let the CDI know how open the throttle is, and the CDI will make minor adjustments to the timing of the spark to compensate....You can run the bike without it, but I'm not sure if it'll be 100% smooth...

The 1100 cdi won't plug in, so will have to use the 750.

The 750 cdi wont work well with the 1100
I would be changing the wiring too so you can use the 1100 CDI

The 750 cdi uses TPS input to control the timing curve. Without that the CDI will think the throttle is closed and the CDI will control the spark curve for a closed throttle, bike may have flat spots in the power band and maybe not putting out optimal hp

Or I could switch all the jets and needles from the 1100 carbs to the 750 carbs and use them but I doubt that would work. I don't have a wiring harness or a cdi for the 1100 so will have to use the 750 set-up.

                          that won't work, 750 is 36mm carbs 1100 is 34mm.

                            he has a point there
if the carb sizes are different the OE jetting won't even be close in the 750 carbs

What's wrong with using the 1100 carbs?

No CDI hook up. Your CDI will be looking for feedback from the TPS to adjust timing.
