It isn't! Just make sure you have both wiring diagrams. I did the post98 switches on mreedohio's pre600. There will be a couple of wires you won't use. I also made it so the pre coupler/connector was used for ease to connect to existing on the main harness. It basically is all about color codes

How much lower is the front end after the conversion? So much that it may make riding long trips less comfortable??

There is a 20mm difference in the forks (no weight on them) The handlebars sit a bit lower also. It is a more aggressive ride but IMHO not uncomfortable enough to stop me from riding long distances.

i've done 2 350+ mile rides and put 5k miles since i did the conversion and no issues with discomfort. they do make various handlebar risers for the busa from like 1/2 inch to 2 inches.

Hmm... now I have to decide to go with the 99-07 set up, or try the 08-09... I do like those swept spokes and the idea of radial calipers.

At the time I did the setups on mine and mreedohio's bike, there were hardly any 08-09's to be had and if there were some the price was over either of our budgets. Now that there are 2 years of parts for them flying around the price has gone down some. Swept spokes would be great on the pre forsure!

Do you know if you can mix and match 99-07/08-09 forks, wheels, and rotors? For example if I want the 99-07 forks & triples, but an 08-09 wheel with radial calipers. So far my search says it is not a straight swap - requiring caliper mounts at a minimum.

No it isn't swapable! The brakes are different, the forks, the axle, etc they made many slight changes on the 2008 so things wouldn't swap over.
I used a post 98 katana rear wheel to keep the spokes the same. You can also check some of the bandit 400 and 600 stuff and see if that will work.

so since you have to change out and put the busa's top tree do you have to rewire the busa's key ignition in as well?

you can modify your katana ignition to work. I believe sporty_drew did the busa ignition.
